This song is about Nina Tucker, yes. (Learned this from a LJ community post).

Playing in the snow...that's what they do...and Ed does the drawing of the transmutation circle for the flowers...'sitting on your metal shoulders' Al did usually carry Nina piggy-back. The rose petals...when Ed becomes a state alchemist, thats what he turns the tower and balloon into...And of course...the 'goodbye, Nina' part...Oh damn. I'm tearing up now. The part where she....d...dies...yeah....;;

Not only did DC Simpson say it himself that it was about that, it is kinda obvious if you read the lyrics.
